The season begins with Michael, a brilliant engineer, who gets himself incarcerated in Fox River State Penitentiary to break out his brother Lincoln, who has been wrongly convicted of murdering the Vice President's brother. Michael's plan is to break out Lincoln and clear his name, as he believes Lincoln is innocent. However, things don't go as smoothly as Michael had anticipated, and the brothers face numerous challenges and obstacles along the way.
